Specification seems to indicate that sequence flows must not be used to connect between separate pools. Is this the case in all situations, or are there situations where it is possible e.g. when pools are used to represent separate functions or departments within the same organization?

If you have functions or departments within an organization, then you can use Lanes. These are partitions within a Pool and Sequence Flow can cross the boundary of a Lane.
